I have a different theory. I think Bertram is too obvious, plus if Bertram is Red John, I don't think he would have made the mistake of trying to kill Jane at the hospital. I don't think the sheriff or Reede Smith fit RJ's profile and as far as Brett Partridge faking his death because he is RJ, Jane has always said he is a "ghoul" but he seems too young, immature, and nervously jumpy around Jane. I think Partridge is/was a RJ groupie, but not Red John.

My theory is that Bob Kirkland's twin brother is Red John. This makes a lot of sense. His twin would fit RJ's profile, his voice seems right, and if he is a twin, he could have been confused with Bob Kirkland when he met Jane.

Now that it is pretty much proven McAllister is RJ, here is how I think he escaped the explosion:

We all know that the bodies found were not exactly recognizable due to the explosion, however DNA showed 3 matches. With no McAllister visibly running around, safe to assume he is dead.

However, he did get away, leaving some sort of DNA behind. CBI would think he was blown into pieces and thus they wouldn't need a body. He was the first one up and out of the house, he ran off. Bertram meanwhile took the heat for being RJ, this brought the real RJ out for ego reasons.

Meanwhile that cup breaking gave Jane the idea of pieces. CBI assumed that only pieces of McAllister were left, while really nothing significant truly was.
