Patrick Jane's alter ego is Red John.
This is something I have suspected for a few seasons now. The primary reason I suspect it is because it is still a possibility. To this point in the series no one has seen Red John. We thought the tattoo was an indicator of Red John himself however in the most recent episode we find out that it is actually a mark that many have, and it is the mark of the minions of red john. So in a sense there are literally hundreds of red johns because all of the members of the Blake association take their orders from some unknown figure, i.e. Red John. This only leaves one loophole for the Jane as Red John theory. Lorelei Martins. The audience is led to believe that Lorelei let slip to Jane that she wonders why Jane and Red John had not become friends when the shook hands but this is misleading and I believe Patrick Jane misinterpreted this comment. I don't believe Lorelei Martins has ever knowingly met Red John. That makes her far to much of a liability, Most especially when almost every other Red John associate knows very little about who is directing them. To openly reveal himself to Lorelei as Red John to her would be most anti Red John behavior. I believe that the person whos identity is unknown to Lorelei but who she believes is Red John has intimated to her that he knows Patrick Jane very well. Well enough to have shaken his hand. Which would be fitting if Red John is infact Patrick Jane. I believe that was the mistake, for the Red John to intimate how well he knew Patrick Jane. If youve read this far I thank you and now I will bring it full circle. I believe that Patrick Jane is schizophrenic, or a savant of some kind that enables him to be the clairvoyant character we see each episode but I also believe it his (for lack of a better term) "condition" gives him the power of Red John. Every step of the way Patrick Jane has been the smartest person in the room which makes him the number one candidate to be Red John if he is already known to the audience. Now there are significant questions to be answered, number one being Why would Jane kill his own wife and daughter? that is an answer I do not have however I believe that it was not the intention of Jane to do so. I dont even believe he did it with his own hands. If i was guessing I would say that the murder of Jane's family was a miscommunicated order to one of his minions or if Jane did it himself an act symbolizing the embrace of Red John within himself. I believe the murder of Jane's family psycologically shook Jane into the CBA consultant we see. But I believe it is also what blocks Jane from realizing he is Red John. And finally, In the last episode, the great red dragon we see Jane's Mug shatter. Jane's reaction is not one of sadness or depression, it is one of revelation. I think when his Mug breaks it is a psycological jog of his memory from some other stressful point in his life (my guess is the point that created Red John). In the final scene of The Great Red Dragon episode we see Jane in a church. It is my guess that he is starting to uncover that he is Red John. -
Here's something. Just based on looking at these actors personal websites who would you say is looking like they would end up being RJ?

Forget about the others. Stiles is way too old. Hafner is way too goofy (but how the hell could he not remember who RJ would be when we was on that damn farm. Wasn't he there at the same time?!). Reede is desperately seeking susan. Bertram?! If he was even a bit smart enough at least he would have tossed a toupee on his coconut before heading to the bar - ridiculous.
As for the phobia about heights - that was RJs additional insecurity to not admit his true fear:
Sophie Miller recorded: I sense something deceptive and dark in his emotional makeup.However, there is every indication that his phobia issues are real whether acrophobia or some other issue remains to be seen.

A number of posters seem to have caught the apparent spoiler in the "Red John" extended promo. I have a screenshot of the going through the glass moment, but I can't post images here. Regardless, the image is clear enough, and if this is indeed RJ, then CBS have just made a mind-blowing blunder.
Question - Not theory...
Did anyone else notice these strange interactions between Grace Van Pelt and Reede Smith?
First - As we have seen in the past, Grace is an Ace shooter so surprised she didn't at least nick Smith.
Second - Not only did she let him escape but she didn't even run after him or get in car and chase him down. That's not like her.
Third, Reede Smith called in to Van Pelt's direct line from a burner phone AND she automatically recognized his voice when he asked for help. Since the advent of Caller ID and Cell phones, don't think she would have known it was him via Caller ID since burner phones have no name associated with them unless she recognized his phone number since she could have called or received a call from him before from that number of his burner phone. Even more interesting, thanks to cell phone contact lists, hardly any of us know phone numbers off the top of our head unless it is a phone number we have known for a very long time or one we have to dial frequently and Smith went from dialing to speaking directly with her.
We know from Van Pelt wearing a strapless wedding dress there are no Red Dot Tattoos on her arm/shoulder but there is, as many have said, something just not right.
One last thing, not quite right, about Grace van Pelt's recent actions has to do with her marriage to Wayne Rigsby. First of all, dating and marriage restrictions were too conveniently lifted. Then, when she was describing her lost love to the bride Patrick had upset, when I first heard it, thought she was speaking about Rigsby. However, after a woman has been jilted at the altar, or almost altar b/c you shoot and kill your fiance, a normal woman would have disposed of that wedding dress AND would not have saved it AND would not have used it to marry a different man. Brides are superstitious enough so most would not have kept it or wear a reminder of a previously doomed wedding. Then, after the wedding and they are driving off in the sunset in carriage, their profiles have them just looking ahead instead of each other. Doubt you would see that profile in a truly happily and newly married bride. Normally a bride would be snuggling up to her new husband, especially on a romantic carriage ride. So, after seeing a less than emotionally charged bride, the next time I rewatched that episode, it sounds like she could have been describing her relationship with Craig O'Laughlin and that she chose her job as possibly a Red John cult member to kill Craig over being happy with him and when she realized Rigsby or someone else from CBI was listenting to her she threw in a few words to make it sound like she was describing Rigsby instead of O'Laughlin. So, if she was still in love with O'Laughlin and wanted to pay homage to him, then I can see why she not only kept her wedding dress and used it to marry Rigsby.
Green vote means you agree Grace Van Pelt's actions are quite suspicious. Would like to see in your comments, especially from past brides, if you would have worn the jinxed wedding dress to marry the man you truly loved! I just don't think so!
Why hasn't any1 with early access leaked the Red John episode?
I've been reading a bunch of good Michael Kirkland theories and I think I connected one more clue to him people have brought up the look on Patricks face when he seen the burnt arm of partridge that was his first thought about Kirkland using the blow torch to get information and that's why he paused then when he got bumped and dropped his cup he flashed back to meeting Kirkland both those clues connect and trigger him to go to the church.
