I think Alex Jane, Patrick's father is Red John. The fact that he is rarely in episodes, has a similar background and harbors resentment over Jane leaving the circus on his wife's advice. Also, Jane mentioned how the trademark smiley face reminds him of a clown crying...which is connected to his past.
I don't know if anyone here agrees with me about this topic but I feel like though The Mentalist is a Crime Solving Drama I sort of feel a bit of a more than that vibe (if you know what I mean) . Have you ever noticed that since the premire of the first season they have been putting a great deal of emphasis about belief in God and having faith to save you when you are down and out or confused and lost or in danger, and there have been quite a few Biblical references int his show in many of the episodes, and Biblical names have been mentioned more than a few times. I am wondering if there is a deeper meaning to this show. In the show we hear the characters talking about God and Faith and then there is a scene to confirm that....I just find it interesting that there are so many Biblical references in this Show. Also too, the first episode of the show Grace Vanpelt asks Patrick Jane "Do you believe in God mister jane?" and another time when Teresa Lisbon has a bomb strapped to her, and she is reciting the Hail Mary by holding her cross in her hand in the car praying that she will get the vest off before it is too late. In this scene Jane is in the car with her and is driving to the 'supposed" CBI building and then the bomber asks Jane through his phone "what is that? what is she doing?! stop that!" to which Jane replies "She's praying, she's scared and so am I." The man then asks Jane if he is a religious man? Jane replies "If I had a God to pray to I would." Jane then asks the man "are you religious? the man replies "Oh deeply, but not in any way that you would understand." Jane replies "try me! and he doesn't answer. My point is that there have been many times in this show where Biblical references have come about. I am sure there are more but I can think of only a few. The time when Jane leaves the CBI and goes to La vegas and has a one night stand with Larallie Martins, and Lisbon becomes very depressed and takes off time to go to her Church to pray about it and reflect; we are shown from the first episode that Lisbon is a devout Roman Catholic woman who uses her faith as her rock to keep her steady in her life, she has a Biblical name and her last name is the Capital of Portugal, which is the most Religious city in the World! besides this the camera seems to always focus in on her crucifix that she wearing in every episode! coinsidence? anyways we hear from one of the episodes in which Jane almost drowns that Lisbon wears her cross in memory of her dead Mother who was killed in a car accident; it's her Mother's cross! also we hear the other side of the show through which we meet the people who have no faith or anything; for example Patrick Jane is an atheist and therefore believes in no God; though he doesn't mind Lisbon being Catholic, they don't share the same views; especially about when they catch red John (Lisbon wants to take him to jail/where's Jane wants to cut him open and watch him die slowly) Lisbon doesn't want to kill and Jane hates guns! so they are sort of the same. Though back to my point! I was just thinking coupled with the grousome events and acts that have happened recently in the Season 5 episodes (like the cutting out of that guys tounge and the violent murders of those people) I don't know about you but I feel like this is more than just a ramdom serial killer....I believe that Red John is a super cunning and manipulative evil tortured soul! I believe that Red John is the Devil to his cult of diciples! I feel like what red john is far more sinister than we believe!
I believe in the last season finale there is going to be a battle of epic proportions! I believe it will be like an appacolyptic happening! mark my words there will be a battle of Good vs. Evil! and Lisbon will be the Angel that saves Patrick Jane from the darkness and hatred! Lisbon will save them all! Teresa is the Angelic savour sent by God!

I think it will be Brett only because I hope it's Brett. I would love to see that final episode when PJ has his way with this character. The show will be over soon and I think the creators would like to have the fans come to a satisfying conclusion to the show. Just my two cents.
I was reading the Steven James novel "The King," and it mentioned that an old name for serial killers was calling them "ghouls." This is exactly what Jane said to Partridge in that first episode. Hm....
Although my main suspect is Brett Partridge for many reasons i explained in my last theory I cant ignore the fact that Sherrif McAllister looks very suspicious to me.I dont know why, i dont have any proof about him being RJ but after Partridge Sherrif Thomas McAllister is my second suspect.About the others I am sure that RJ isnt Stiles,Kirkland,Smith or Bertram.About Haffner i dont know but he looks suspicious too especially for his age and his involvement with Visualise.
