I hate to admit it will be Jane because I admire him so much and learned so much from him, but the fact is, there is a high possibility he is Red John himself.

In Season 4 & 5, we can see that Lisbon is slowly becoming an apprentice to Jane. She picked up some of the mentalist skills and been improve whether in terms of observation or manipulation. Jane also constantly shows hints as one day he might be gone.

Throughout all the seasons, we can see Jane staring into the mirrors and somehow becomes another person for a split second. This might be because he has split personalities and he himself does not know about it. When he becomes Red John, he might black out or something.

My guess of the ending is that, in the end, Lisbon found out Jane is Red John, and she has to use what she know and learn from Jane previously to take him down while Jane realized who he is but unable to control himself. And in the end Lisbon outsmart Jane/Red John and confronts him and kills him. Jane will then thanks Lisbon for killing Red John in his dying breath.

I know there are some arguments to this theory that Jane is actually RJ such as shaking hands before and stuff. The thing is, no one knows for sure the person they see is really RJ. Maybe Jane ask a person to pretend to be RJ and directs the disciples to do his bidding but actually this 'RJ' is also one of the disciple who is acting as a cover for the real RJ aka Jane?

The promotion photo's for S6E4 have been release and Kirkland has Jane zip-tied to a chair.

Red John used to be a member of the Visualize. We know this because of the case where they found 3 dead bodies on the basement of an old Visualize farm. On that episode Lisbon also found out Ray Haffner was on that farm too, and he used to be a Visualize member. I cannot recall Lisbon telling this to Jane. Ray Haffner's visit to Lisbon and telling her the reason he didn't kill her, "I like you Lisbon" makes sense, because we were all wondering why didn't  Red John kill her? I don't think Bob Kirkland, Gale Bertram, Thomas McAllister know who Red John is but they obey him for sure. I think anyways it's kind of weird that Ray Haffner visited her, maybe he didn't kill her because he thinks she knows about the visualize farm thing and didn't tell Jane. 

I also think it's kind of awkward that there is Grace called Red by Rigsby in the CBI

It's not about 666. It's not about Partridge (he is truly dead). The clue in the last scene of the first episode, refers to blood in face of Lisbon. I explain


When I watched the first episode, one thing jumped to my eyes: Red John does not draw the traditional brand in the face of Lisbon. It draws the eye vertically traits, and he does so affectionate, almost caressing his face. This design reminds you not someone else? The Colombina is a character from the commedia dell'arte. The characterization is a common intelligent girl, humorous, always involved in some trouble, in love with Harlequin, and loved in secret by Pierrot.If Lisbon is Columbine, Harlequin and Pierrot who they are? It is obvious that Jane has feelings for her, which are matched in spite of suspense. Red John should have a reason to keep her alive, could be a loving motivation. Red John is possibly in love with Lisbon.My speculation: Who's list is close enough to Lisbon to nurture that relationship? More, which declared them personally care for her?

To strengthen the theory of analogy between the history of Colombia, Harlequin and Pierrot with Lisbon, Jane and Red John, Colombina, in Italian, means "dove", literally one small pigeon. In the room where Teresa met Brett Partridge, had many pigeons.

summarizing:

The clue is that Red John saves feelings for Lisbon! But at the same time I'm afraid to say that Ray Haffner is Red John, because I do not know if any other suspect neither does secretly.
Recalling that Patrick cleans the blood, realizing that too. Theory, which in my opinion is proved when the nurse enters (episode 2) in the room of Lisbon asking any name, just to see if she was awake and monitored. See Patrick's face at that moment! Red John was acting through a lackey, but he was. Ladies and gentlemen, in my opinion, whoever he is Red John, he really cares for her.

I have a stupid hunch saying it is one of Jane's teammates who is Red John especially after Lisbon survived in S06E01. Why would Red John let her live if he didnt know/like her personally? So based on that, I say it is Cho :)
