Not a theory. This is my alternate ending story.
RJ didn't kill PJ cause he wants to be at the head of Tyger cult, and needs his help to bust others. PJ finds out about the cult and and the team starts dealing with it, law enforcements join and the hunt for Tyger members begins. The cult who protected RJ finds out about his plan and decide to kill both him and Patrick. Patrick has to evade and escape the hands of the cult and runs to hide at the storage where he was once almost killed (Season 2 finale), and who is there also hiding - RJ. RJ lost all accomplices and is in his endgame, Patrick figures it all out, he finds out that this man is in danger because he is the guy who got deep too much, this man is his nemesis Red John. Patrick looks at him with straight face and says: Looks like you win some, you lose some. RJ smiles and says: This isn't how I imagined our face off, aren't you scared, nervous, drowned in wrath. Patrick says calmly, sorry, that has to wait we've got your angry friends on our tail, ready to knock on this door any moment. RJ says, I know, and I'm gonna stand my ground, Patrick says, I've got a plan and you will help me.
Patrick: Do you have a gun.
RJ: No.
Patrick: Ok, go get that pipe and put it through the door, so we buy some time. I'll go see if there's any other exits here.
RJ grabs the pipe goes for the door, two men take down the door, one of them is Reede Smith, RJ kicks him over the head, other guy pulls out a gun, there's a gunshot, one of Bret Stiles men shot the guy, he comes in and says, you two, come with me. They enter the vehicle and and Stiles is sitting inside, he fatherly says, you two WILL behave. Whatever you have between you two you will forget for now, there's chaos in the Law enforcement, corruption, and Jane your list is out in the open, all of the suspects plus you are in great danger. For now we disappear. Patrick looks at RJ, pulls out a knife gives it to Stiles and says to the driver, drive.

Season 7 EP 1
2 Days after the escape.
Bret Stiles, Patrick and RJ, are hidden on somewhat unknown location. Somewhere in the desert. Patrick and RJ engage into the most interesting conversation (Taking a few episodes to explain everything that happened in past and how) The Tygers catch up with them, and raid their hideout, police is also not far behind RJ stands up to fight gets stabbed in chest, Jane gets shot in shoulder, they both fall, Stiles is nowhere to be seen, he tricked them, he leads the organisation, police comes in large numbers, kills the Tygers, Jane crawls to the dying RJ to check if he's alive, RJ pulls out a knife from his chest and says "what immortal hand or eye dare frame thy fearful symmetry and stabs Jane in the neck, Lisbon who's with the police shoots RJ in the head, rushes to Jane who is dying but smiling, and says to Lisbon, did He who made the lamb make thee? And we see Janes wife and daughter beside him, looking down at him, and they say we love you, and always will. Jane dies, Lisbon cries her guts out. Screens turns black.
