Just a couple of thoughts that might help solve the mystery:

I was watching "Red Dragon" and the parallels with the Mentalist are uncanny.  Especailly with Red John and Frances Dolarhyde.  Both had a blind girlfriend and were influence by William Blake's poetry and artistry.  I cannot believe that this is coincidence. 

The last episode confused me a little.

The "tyger tyger code word" is different from how others say it... When Reede and the officer in the van said it it was more of a rushed password like thing where as when others say it, for instance when the police officer was lying on the hospital bed about to talk to Jane, he says it like Red John says it, detailed, slow and specific.

?? kinda threw me like they are making a mockery out of it ??

I`m watched again S02E023, Red John touched the Jane's shoulder. (Roll tide?)  Now look at the S04E02

Haffner touched the same way Cho's shoulder.

McAllister in the wedding episode pretended to be afraid of heights to play with Jane. Only RJ would know that info and that Jane would be looking for that.

McAllister was two steps ahead of Jane in the end, he was there waiting for Jane and his captor. Only Red John has demonstrated the ability to anticipate Janes' moves and their results before Jane does.
