This is not a theory, but rather a ratification for one of the most confusing clues about Red John's identity - 'He is Mar', from episode "Red John's Friends", season 1.
I recently found a website that appears to have many TV show scripts - http://www.zen134237.zen.co.uk. It seemed weird to me that a random website could have access to that, but I looked for different scripts from different TV shows, and they're, without doubt, legit.

In Act 4 (final part), you'll find this:
Jared's finger still reaches out to the wall above the bath, where he's written, in blood - 'HE IS MA.'
This clarifies 2 things that, at least for me, were confusing and generated different theories and points of view:
1) It was Jared and not the Mexican hooker who wrote the message on the wall. I've read many fan theories that state Jared could have told the hooker what to write before he died. Some said that he could have told her to write the name 'Ellis Mars' (the psychic from Red Moon, also found in Jane's List of Suspects) on the wall (that sounds like 'Él es Mars' in Spanish, which means 'He is Mars'), which made him a primary suspect for this particular clue.
So, since Jared wrote it, it's definitely something we should look into, right? He was Tanner's cellmate and claimed to have info on RJ.
'I have dynamite information about Red John. Enough to catch him.'
Did he, whoever, know who Red John was? Or did he know where to find him?
If he actually knew who he was, then he'd most likely have written his name on the wall for the CBI to find him. He's not going to try to play games with them in his last seconds alive, is he?
If he didn't, then he probably wrote something about RJ that could describe him.
Lisbon: 'Jared was trying tell us something important.'
Many fans think that he wanted to write 'He is married'. That'd make sense, since RJ wears a ring in his left hand, as seen in season 4.
2) The script says that 'HE IS MA.' was what should be written on the wall. In the episode, though, there IS something next to 'Ma'. An r? An h?
What does it mean? I have no idea. But I really hope we do find out eventually.

Robert kirkland , he is in the first series wanting jane to work with the CBI, now he is bk again. High up enough to no everything that is going on as well
I don't think that homeland guy Kirkland is Red John because whem they shook hands Lorelei was in prision so there is no way she would know that. And its clear Patrick Jane himself is not the Red John. Red John has appeared in one occasion in front of Patrick. And Lorelei said that Patrick and Red John have met but they are not friends. So we can eliminate more people. But people like Mineli and Mashburn are neutrals but RJ is in 30s so it cant be Mineli. Brett Partridge has soft voice like Red John but I haven't seen him shook hands with Patrick. But they might not have telecasted both guys shaking hands who knows. If anyone has watched Sherlock you will realize something we never has guessed this guy as RJ. Because when we saw Jim Moriarty at first time we never saw that coming. So Bruno Heller should have planned the exact same thing. In the phone conversation between Jane and Red John they used Simon Bakers soft voice for Red John so we can't compare voices anymore like we did with Brett Partridge voice. And I strictly believe Patrick Jane isn't Red John and it's very hard to even guess that would happen. My final pick is Bret Stiles. I don't think that guy has guts to kill a rat even. So no way Bret Stiles have taken lives of 30 victims. And Kristina Frye is a woman. So my point is we know 106 episodes of mentalist have been telecasted. With how many people in those episodes has Jane shaken his hands with? It's hard to count. Red John can be any of them. We still don't have enough evidence to point out who the real Red John is. But I'm pretty sure it's not Patrick Jane
I believe Red John is AMOS VAN PELT, Grace Van
Pelt’s father, who used to be a famous football coach.
The two little issues which still can’t be
solved by the end of season 5 is: 1) why Lorelei told Jane he had already shaken
hands with Red John (Amos Van Pelt)?: this is probably because it happened in Jane’s
past, when he was a medium and used to meet many people and to be in the
spotlight. Jane did not know who was that person he
shook hands with.
2) How can a football coach have and head accomplice(s) who are CBI agent(s)? What is he giving in exchange ?
I think season 6 will reveal some bits of these 2
mysteries.
General evidences:
- mention of the religion, from episode 1, through
Grace. She comes from a religious family. We know the killer is deeply
religious as well (and even kills in a ceremonial way). Also, “John” is the name of
one of the four evangelists in the Christian religion.
- the story starts with the beginnings of Grace
as an agent of the CBI.
- word “cherry”, given as a clue by Bruno
Heller and part of many episodes’ titles of the season 5 : if we associate name
“Amos” + word “Cherry” on Internet, we learn it is the name of a current football
player in the US, from East Central University (ECU), Oklahoma. This university
is specialized in sport.
- “Tiger, tiger, burning, burning…”: players of
all teams of ECU belong to one “big” team : the Tigers of ECU. Also, a “Tigers”
banner is shown on episode 1.12, in the locker room of the football team under investigation.
- Red John has strong hands: American football
player
- “He is man” written by a victim on the wall
of a bathroom: it leads to the Heisman trophy, a famous award in college
football in the US.
- “Red John”: Grace Van Pelt has red hair so as
mentioned in a few forums, we can assume her father also has red hair.
- nickname “Roy Tagliaferro” leads to “Tolliver”
(after research on Internet), like the name of the family of the first episode.
Bruno Heller said the killer is father of a family, like Mr. Tolliver. Amos Van
Pelt is the father of a family.
- we know Red John is high infiltrated into the
CBI : what better accomplice can he have than his own daughter ? She doesn’t
know her father is using her (her computer codes and etc.) to get some information
and to keep distancing himself from Patrick Jane. I believe Gale Bertram is also a Red
John accomplice.
- Craig O'Laughlin knew Amos as he was his
coach (or coach of adversary team) when Craig was in college.
- Bob Kirkland could have been that n°1 suspect:
(clue “Cherry” would have worked too, as “Kirkland” is a brand of dried “cherries”).
I think this would be too obvious. He was sent to embody the serial killer and
cloud the audience. This is the “red herring” technique.
- in some ways, I feel Amos Van Pelt cares a lot about his daughter Grace and that she is his favourite, maybe because she looks
like him (red hair). This could give credence to the reason why Red John has a
friendship relation with Rosalind Harker (and why he doesn't kill her): she is red hair (as well as they both like classical
music).
So here was the theory I share. I have to
confess: I am French but I watch the English version of The Mentalist, and I
first read the idea of Amos Van Pelt being Red John in a French forum (then I
investigated and found out some more evidence!). So congratulations to the work of
“Andrew 656”, who probably didn’t watch the season 5 as it hasn’t be aired in France
