Hi guys,
In this theory, I will show the clues that I saw in the 6x01 end (4 clues, priceless episode) ! It will also show why Partridge is definitly dead.
First, to help you understand the whole thing, I'd recommand you to read my precedent theory which have shown the clue that was hidden in the season 6 promo video.

I'll just explain one more time the most important thing of the precedent theory : when you look at the promo video (link of the video : http://www.melty.fr/the-mentalist-saison-6-mariage-en-vue-et-nouvelle-video-promo-video-a212804.html ), and you stop at 00:20, you will see standing in the CBI with dead bodies on the floor and ... 3 smileys. At first, I only saw two smileys, but a member completed my thoughts : there is one smiley on the floor, one on the window, and one at the left of Grace's body, drawn on the board with the sheets. So, aren't there three dead bodies ? Yup, the third one is masqued by "Behind the smiley". Who are the three dead bodies ? Grace, Rigbsy, and ... (we can't see). The third one must be either Cho (after all, he knows about the suspects, so Red John thinks he deserves to die like the other two) OR a suspect on Jane's list ! We will soon learn more about it !
BUT, this was only my PREVIOUS theory. Here's the new one, with all the details of 6x01 ! I am going to enumerate each detail in order :
- At [36:59 AND 37:18] > When Lisbon touches the screen of the GPS mobile tracker, what can we see ? Yeah, three of the seven suspects are in Transit : Stiles, Haffner and McAllister.
Four are at a definite place : Kirkland, Smith, Bertram and Partridge.
We know that Red John was the one at the origine of the anonymous phone call for Lisbon to go at the place where Partridge is, 5570 West Huron.
Now let's think about it. Red John has either let his phone behind and came to the place where Partridge was to kill him and elaborate the trap for Lisbon ;
OR Red John was simply in transit and coming to the place. I think the first option is the right one : Red John wouldn't make the mistake of coming on a murder scene with his phone on him. He definitly hid it before coming. With this, we can suppose that Stiles, Haffner and McAllister aren't Red John. Let's pursue with the clues.
- [39:45] > The white door is closed. Later, Lisbon is surprised by this door being opened. We can conclude that Red John was hidding behind, in the room with the washbasin. Red John only needed 2 seconds to open the door and hide : from 40:15 (we can see it closed) to 40:17 (it is opened, we can see the white washbasin).
The door CAN'T have been opened by herself. This is a first proof to the fact that someone was here as well, and Partridge wasn't Red John.
- [39:42] > Look at the curtain, its shape and the light behind it. Now, look at it on [40:34 to 40:36]. It hasn't the same shape, like it's hidding some legs and thin body. So Red John was hidding behind the curtain. This is confirmed by the sound of a curtain being pulled loudly (at [40:45]) when Lisbon disappears. Confirms that Red John pulled her by her back, can't be Partridge which is in front of her, lying on the floor.
This is not the biggest information. Look at the floor of the curtain. Can you see what looks like black shoes ?
Yeah, looks like the shoes of Red John from 2x23 (here's a link of the scene with Red John in 2x23, stop at 0:15 to confirm : http://www.youtube.com/watch?v=ns_DWnqrEdI ).
I know you're saying "So black shoes, and ? What can we do with that ?" I recollected the shoes of the suspects, yeah. CBS helped me with a nice picture that'll resume the situation, keep in mind that their shoes are the ones on this picture :

What shows this link ? McAllister and Stiles have Brown shoes. Smith, Haffner, Kirkland and Bertram have black ones.
I already eliminated McAllister from the list because in 6x03, Red John kills Grace and Rigsby in the CBI while Jane is at Napa with McAllister. He can't be in two places at the same time. Now, it's definitly not him.
Haffner was IN TRANSIT earlier, remember ! So we're left with Smith, Kirkland and Betram AGAIN ! How convenient for the authors that the ones with the black shoes are all the ones that weren't in transit ! Nicely done.
But Kirkland's phone is at Los Angeles. Would Red John really take such a huge risk, letting his phone in hours of distance ? If Jane is clever enough, he will call right now all the suspects on the list to know who can answer the phone immediatly. Red John can't answer the phone, he will get trapped. Red John wouldn't do that, so Kirkland can't be our guy.
Smith or Bertram. How nice to see that Bertram, who was my first suspect (the sentence with the "rope" in season 3 final, and so many other clues) is left with Smith. I find it ... weird. Smith becomes a very interesting suspect just because we don't know much about him.
The fact is, in my previous theory I explained that Red John must be someone that has access to the CBI late in the night without anyone finding it suspicious. Even Grace, Rigbsy and the third guy've been trapped.
If Smith were to be in the CBI late, that would be weird. Bertram, being the CBI chief : would be pretty normal.
Betram as Red John, what do you think of it ? Do my two theories, first about the promo video and now about 6x01 end, complete each other enough ?
Do you remember, in 3x16, when Bertram quoted William Blake ? This was "A Cradle Song" from Blake. It talks about a child that has to sleep while his mither is weeping. It also explains the importance of ... smile. It's a poem that talks about creation, like Tyger Tyger (creation and destruction). The link could be 666, which represents the destruction.
LAST BUT NOT THE LEAST : I did say I had another clue, right ? Yeah. Look at 6x01 again, stop at [41:21], with the smiley on Lisbon's face. Can you see ? The eyes are vertically drawn. Red John has the habit of ALWAYS drawing the eyes horizontally, and now he makes vertical eyes ? Proof that Lisbon is living : Vertical eyes mean she can open the eyes again. Dead ones have the eyes closed forever, horizontally.
I bet you he will take a picture of Lisbon, and like we saw on the 6x02 promo video, will be likely to put Partridge's head in the oven with the photo on his head of HIS smiley drawn on Lisbon, to make a surprise to Patrick Jane. Would be nice, uh ?
