Original Theory. None of That Suspect Crap. None of that Patrick Jane is the main character crap. I will finally tell you who Red John really is.

Red John is the Joker:

Wayne Rigsby is Batman, and Bret Stiles is Alfred, his faithful butler. That's why Bret Stiles doesn't have a house in his own name and all his assets belong to Visualize- Batman has been using it to fund his exploits for years. Bret Stiles for the past months has been hiding in the batcave under Visualize buildings as Rigsby realizes he must protect the ones he loves as he gets ever closer to capturing the Joker.

Van Pelt is the Joker's daughter, and the Joker has been using her to get closer to him. But Wayne has caught on to this and is using this against her, to track the Joker down. In a move of genius, he marries her letting her finally think he will spill his secrets. Van Pelt tries to draw Stiles away to the Joker, but does not succeed. Rigsby finally has enough information to track down the Joker.

The woman feeding pigeons is Red John aka the Joker. Look at the long hair, the weird make up on her face. The smile he draws represents how the Joker had his mouth cut, and the smile is ironic, as the Joker's smile is a permanent blood red scar to his face.

Patrick Jane manages to invite Alfred into his house. This was the Joker's chance. He could kill Alfred. The Joker rides to Patrick's house on a massive red dragon, and its dragonfire devours the house. As it is a dragon it can breathe its flames with pinpoint accuracy; it only made sure Stiles was targetted by the flames. However since Haffner is always there kissing Stiles' ass, he was also killed.

 On the day of reckoning, in the park, Batman assaults the Joker in a frenzied tazer attack. Usual Batman Vs Joker Rules dictate neither may kill the other one. "Why won't my directors ever let me kill you?!" says Rigsby. 2 Tigers jump out of nowhere. Batman beats them down with brute strength. Jane follows Rigsby, and realises Red John is there. They're both writhing on the floor, drooling from the intensity of the tazer shocks. Patrick sees his chance and chokes Red John to death.

When Batman realises his favourite enemy is dead, he vows vengeance. Patrick has to flee to Mexico. Batman retreats into the shadows...waiting...watching.

It seems very clear that people with three dots on their left shoulder
are part of the secret group "tyger tyger". And this makes BERTRAM,SMITH
AND MCALLISTER amongst the members of this group or, if you like, Red
John's allies. This is why they are seen many a time together.I have a
strong hunch that only Red John's followers wear this TATTOO. Red John
himself does not have this tattoo and this makes STILES and HAFFNER
amongst strong contenders.
From the philosophical aspects of William
Blake's work, however, only Brett Stiles seems to be the person who
could understand, scheme and design an evil group  based on FEARFUL
SYMMETRY. Also, Bruno Heller himself said that Red John is not a loner
frustrated killer, rather he is like a schemer who might design the
scheme but might not do the dirt work himself. Does not a person as
intelligent, smart, charming and persuasive as Stiles fit this
description perfectly?

these are the ones I haven't seen before:

Despite being in an explosion and in the hospital, Jane's hair never looks less than amazing.
Someone utters the dialogue warning, "This is going to hurt."
If you need a reminder where "Tyger, Tyger" comes from, you'll get one. 
Some key fixtures of the show do not survive the episode.
A big change happens in the final scene that will make things more difficult for our team moving forward.

Bonus info about post-RJ mentalist : Emily Swallow was cast as a series regular and will appear in episode 9 for the first time.

Surprise, surprise. Red John isn't really a man. He is a She: Red Johanna. Sex-lust bionic vampire sent from outer space.

And actually this isn't the real world. This is the matrix. And Red John is the one. The one with red hair (also bottom). Take the Red pill. 

Red John saw, that Patrick Jane and his family are/were Agents. Agents must be eliminated. Partridge is the Morpheus. The red face is remainder; this world is not real. 

It's inception. Patrick's family is dead. But it was Patrick, under inception. Incepted my Kimball Cho. Hard from behind.

Can Patridge be Red John? What if "Tyger Tyger" has already killed him at s06e01 and imitates him next killings?

19th & 20th Century:  The BUTLER did it!

21st century:  The CREEPY FORENSICS GUY did it!

Bret Partridge as Red John would be the BIGGEST "untwist" CBS ever produced [otherwise known as the "ass pull" on tvtropes -- you know, like out of your ass because the writer can't be creative enough] 

HERE'S SOMETHING DIFFERENT:

Bret Partridge fancies himself a Sherlock Holmes type, though Jane outwits him at every turn -- BP is book and fact smart but lacks mentalist skills and knows it -- and he looked like he was gonna cry in Desert Rose -- clearly BP seeks Jane's approval.

I would DARE say BP might actually be one of the GOOD GUYS who might have been conducting his own mini-investigation on the side.  Mostly, it seems he was killed BUT if BP faked his own death -- he did it to avoid RJ or to help CATCH RJ.  
Now THAT would be a good twist since it's expected that THE CREEPY FORENSICS GUY DID IT!
