Very sorry. Updated repost. Hello, I found 4 theories, which I altered (again), to provide a description of episode 6. It is once again, a piece of fun. Feel free to criticise if you don’t understand it fully. Plot accuracy is not 100%, but I tried my best. Enjoy/hate. Your show, your opinion!

Part 6: Fire and Brimstone
What actually happens in Patrick's house?
You must read this opening to understand the sequence of events that take place.

1. We know Bertram knows Kirkland. Agent Kirkland asks "Can we trust her?" about Lisbon to Bertram.
(a) If its Michael, he's asking "Is she holding out on info about Lorelei Martins?"
(b) If its Robert, he's asking "Is she part of the corrupt group in law-enforcement?"
It is most probably Robert. Because Kirkland says "You'd know better, you've worked with her." And Bertram says "Can we trust anyone?"
2. We know Bertram calls himself seemingly "duplicitous" right in front of Patrick. That's not something a suspect/Redjohn should be saying.
3. We know Bertram wants to be there, when they catch Red John.
This all points to Bertram being the Snape of The Mentalist. He's a triple agent. He's actually a good guy.

There is 1 gunshot fired, then a large period of time later: a Bomb Blast.
Ok, so you know:
-Bertram is a triple agent - a good guy!
-Bertram knows Kirkland
-Bertram knows McAllister
-Bertram knows Smith
Proof they are all good cops on the inside of the Tiger Tiger:-
1. Bruno Heller says Red John has bad intentions for some of those on the list.
2. Kirkland is not a retard. When he meets Smith for coffee, he is missing one cup, as he has just met with Bertram again. He does not randomly choose a low-level agent to confide the Tiger Tiger message to. Kirkland is questioning of Lisbon, the most honest cop there is. He sneaks up on Smith unsuspectingly to check out if he’s a good undercover cop. Noone told Smith that Kirkland knows he's undercover. Kirkland found out via Bertram over coffee. Anyway, Smith helps Kirkland stage his death when they're both on the same page. They make a big show in front of the van driver.
3. It is no co-incidence 3 suspects, meet the day after Partridge is "dead". Bertram is still keen for Patrick to tell them when he's close to catching Red John. They’re all actually good guys. McAllister saves Patrick’s life. Patrick even asks “When you said you’re at my disposal, did you really mean it?” Patrick who keeps his cards closest to his chest, has a hunch they’re good.
4. Patrick reassures them he knows they're being watched. "I've always suspected this room was bugged... wired."
5. Ok, when those 3 reveal their tattoos, they have this look on their face: First, it looks like Hate. But they're saying "You’re smart, you KNOW we're undercover- you better not shoot me!"
Only McAllister says, "It's not what you think." McAllister is the only one who doesn't know Kirkland. But Bertram gives Patrick a knowing look. Earlier in his office, Bertram calls Kirkland. "I've just had a very interesting conversation with Patrick Jane." Kirkland will tell Bertram to trust him.
6. Patrick separates those 3 suspects. Then he shoots Ray Haffner. Ray Haffner is not Red John, but he is a murderer. He killed the copycats, Jared Renfrew and the prostitute, and he painted the smiley on Lisbon. Figures, why RJ’s MO seemingly changed during the series. It is clear however, he did NOT kill Jane’s family. Jane’s wife and daughter were slashed in real RJ style.

7. Here comes the explanation : Ray Haffner is the Halloween Masked Man.
Quote Brett Partridge: “[Redjohn]’s been laying low for years, working through friends and proxies.”
- When Halloween Masked Man saves PJ from the copycats, he shoots left-handed
- The way Ray Haffner walks, is the same as the Halloween masked man
- Halloween masked man paints Lisbon’s face taking care Brett Partridge uses the phone, while Haffner paints.
- Haffner is in Lisbon’s dream
- Halloween masked man pats Jane on the shoulder, the same way Haffner pats Cho after their talk
- Ray Haffner looks like he was a football player, he won the “Heisman” trophy (Renfrew’s only clue)
- Surveillance expert- easily knows he was bugged + easily tracks down Jared Renfrew

Haffner is moving like a robot. Because he’s actually waiting before Brett Partridge speaks, before he can carry out an action. He waits for the voice to act on 3 occasions:
- He walks to the copycats. Cue Pause for voice. Then slashy time.
- He walks to Patrick’s chair. Cue voice. Then lifts it up
- He leans into Patrick’s face for like 3 seconds before spitting out the first word of the poem.

Why I think Red John didn't bomb Patrick's house:
Patrick looks at the Smiley in his room for one last time. Those scenes where he walks around the house are his last moments before it will become wreckage. He bombs his own house.
- Teresa arrives on cue for the explosion
While Teresa is speeding through the driving route, we see a larger car coming the opposite direction, stopping. People are leaving Jane's house. They warn Lisbon is on her way, calling Jane and making him speed up on the explosion front. Jane's shot and killed a person, Ray Haffner. The explosion is necessary to get away with the crime, until he catches Red John anyway. Jane has to blame it on Red John.
The suspects are now in danger. Reede and Bertram are friends of Kirkland, so they can get protection from Homeland security. Patrick decides its safer to fake McAllister's death. Stiles' death is also faked, meaning Patrick decides to kidnap him. They are probably taken to where Kirkland has been hanging out.
The same night that Jane gets information about Red John's whereabouts from Stiles, the SWAT team arrives at Red John's house. In an extra scene from the pilot, Jane describes it has a large citrus tree in the front yard.
Let’s face it. If the SWAT team is called, Red John will know. He will elude Jane but he won't have time to clear out his belongings though. When Jane walks around Red John's house, he will remember Red John from his past. He will see pictures of a young Red John. And flashback scenes will occur.
Next day, Jane will go public with Red John's identity. Since Jane has Stiles, RJ's father, he is playing from a position of power.
